Here's my listing. Most of these are games that either are Amiga-only, or really seemed to be better than any other versions of these games. I'm purposefully omitting the game that other people have mentioned, as well as ones that are already on the request list (as far as I could tell).
Dogs of War- A "Commando" like shooter, only with slightly RPG-like gameplay in the fact you can buy equipment and select missions. Really, it's the classic David Whittaker score that really carries it.
Datastorm - It's as if you took the Arcade classic Defender and remade it with unspeakable levels of Awesomeness, coated with more Awesome, and then sprinkled with even more Awesome. Seriously, are you allowed to make a game this joystick gripping? The guy that made it is also giving it away for free now. What do you call that? Totally awesome.
Vektor Storm - Like Datastorm, an enhanced version of of an arcade classic - in this case, Tempest. Not as cheeky as the Yak's Tempest 2000, but quite a good and addictive version with amusing samples and powerups.
Starglider 1 and 2 - Classic 3d poly shooters, the second one was especially thoughtful and frenetic.
Zany Golf - An awesome port of an Apple II GS game, a miniature golf game of unique character.
The Bill Williams Games:
Mindwalker - Uniquely surreal, and possibly the first commercial Amiga game. Graphically suggestive of the 8-bit era, but the gameplay is very unusual.
Knights of Crystallion - An alien world simulation with many various gameplay elements, and one of the few games to use the high-color HAM graphics modes of earlier Amigas. Video below:
The Exxos/Cyro Games:
Extase - Unusual french puzzle game with Stéphane Picq's interactive music.
Captain Blood - Space Adventure. Negotiate with aliens to locate your missing clones.

Excellent choices...Though, personally I would swap Silkworm for SWIV and Another World for Flashback or Prince of Persia.
